Pets are prohibited in much of Yellowstone, including the trails, boardwalks, backcountry areas, and hotels. Outside of your car, pets are only allowed within 100 feet of a road, parking area, or campground. In these areas they must be kept under physical control at all times - either caged, crated, or on a leash that is no longer than six feet.
